Interesting that you want to increase the HP in the engine, and make no mention about the outdrive or prop. The engine is only a portion of increasing speed of a power boat. Then you have to have an out drive to withstand that increase, and a new prop to push more water. Don't know what kind of boat, but you can also OVER Power the hull. I've seen it done. Believe me, you won't live through it if it happens. I was first boat on the scene on a lake back in 1998. I could not save the two young men even in an ER and doctors. Boats are engineered to withstand water pressure to a certain speed and pounding. You exceed that, it gives way.
As far as sound goes, check with a boat center for a Corsica exhaust system to see if that can be installed aftermarket.
Also remember this, the engine will become less reliable with modifications added. Just ask anybody who has modded out a boat. I see them all the time trying to figure out why the boat won't start at the dock. All my boats fire up on the first crank because I maintain them, and don't mod out anything.

I have a locked up 350 in a boat is a auto 350cid the same?
I guess what I want to know is there any diffrence in the short block?
The difference is the way the engine is cooled and geared. A car is cooled by a airflow radiator. A boat engine is either fresh water cooled which means the coolant is in an enclosed system with a heat exchanger or a raw water cooled system which sucks water in, cools the engine and is discharged or dry stacked with a keel cooling unit. A car is mated to a transmission. A boat engine is mated to a reduction gear

If i drain it and refill it a few times to flush out the old oil would it be ok.
Yes, that's what you need to do! But, I also suggest that you add an oil treatment on the last couple tries. I've had this happen afew times over the years, and the engines ran for years. Good luck!

The problem im having is when I start the engine I have to push the throttle foward to give it more gas to run, after it runs for a while I pull the throttle back and it stalls.. Its like the carb is not getting any gas to the carb.It wont hit at all ..
Clean the carb, when an engine will run but not idle it is mostly a carb issue, it gets fuel otherwise it would die while reving up. A stuck or leak float can couse the carb to over flood and so making the mix to rich, or a leaking powervalve (if you have one) in the primary metering block also make the engine run to rich at idle or the idle screws setting is way of.
Can you have the engine to idle with the throttle (not all the way back)?
Try the fast idle screw first, thats the one that stops the throttle link on the carb, turn it clockwise to increase idle rpm.

Your biggest issue is to replicate the inputs required for your EFI to run properly. 87 is pretty early and basic but it still required many external sensors to properly meter the fuel.

You have to keep in mind that 1 in every 10 gallons of the fuel you pump is straight alcohol. There's nothing you can do to stop the bad effects of that (absorbing moisture, deteriorating rubber/plastic, etc) but it also does a very good job of cleaning your fuel system. It is the main ingredient of many of the fuel system additives anyway.
